In this paper we present the methodology of multidimensional scaling problems (MDS) solved by means of the majorization algorithm. The objective function to be minimized is known as stress and functions which majorize stress are elaborated. This strategy to solve MDS problems is called SMACOF and it is implemented in an R package of the same name which is presented in this article. We extend the basic SMACOF theory in terms of configuration constraints, three-way data, unfolding models, and projection of the resulting configurations onto spheres and other quadratic surfaces. Various examples are presented to show the possibilities of the SMACOF approach offered by the corresponding package.

Biplots simultaneously provide information on both the samples and the variables of a data matrix in two- or three-dimensional representations. The BiplotGUI package provides a graphical user interface for the construction of, interaction with, and manipulation of biplots in R. The samples are represented as points, with coordinates determined either by the choice of biplot, principal coordinate analysis or multidimensional scaling. Various transformations and dissimilarity metrics are available. Information on the original variables is incorporated by linear or non-linear calibrated axes. Goodness-of-fit measures are provided. Additional descriptors can be superimposed, including convex hulls, alpha-bags, point densities and classification regions. Amongst the interactive features are dynamic variable value prediction, zooming and point and axis drag-and-drop. Output can easily be exported to the R workspace for further manipulation. Three-dimensional biplots are incorporated via the rgl package. The user requires almost no knowledge of R syntax.

Although benthic motile invertebrate communities encompass the vast majority of coral reef diversity, their response to habitat modification has been poorly studied. A variety of benthic species, particularly decapods, provide benefits to their coral host enabling them to cope with environmental stressors, and as a result benefit the overall diversity of coralassociated species. However, little is known about how invertebrate assemblages associated with corals will be affected by global perturbations, (either directly or indirectly via their coral host) or their consequences for ecosystem resilience. Analysis of a ten year dataset reveals that the greatest perturbation at Moorea over this time was an outbreak of the corallivorous sea star Acanthaster planci from 2006 to 2009 impacting habitat health, availability and size structure of Pocillopora spp. populations and highlights a positive relationship between coral head size and survival. We then present the results of a mensurative study in 2009 conducted at the end of the perturbation (A. planci outbreak) describing how coral-decapod communities change with percent coral mortality for a selected coral species, Pocillopora eydouxi. The loss of coral tissue as a consequence of A. planci consumption led to an increase in rarefied total species diversity, but caused drastic modifications in community composition driven by a shift from coral obligate to non-obligate decapod species. Our study highlights that larger corals left with live tissue in 2009, formed a restricted habitat where coral obligate decapods, including mutualists, could subsist. ABSTRACT: An important aspect of ecological safety of genetically modified (GM) plants is the evaluation of unintended effects on plant−insect interactions. These interactions are to a large extent influenced by the chemical composition of plants. This study uses NMR-based metabolomics to establish a baseline of chemical variation to which differences between a GM potato line and its parent cultivar are compared. The effects of leaf age, virus infection, and aphid herbivory on plant metabolomes were studied. The metabolome of the GM line differed from its parent only in young leaves of noninfected plants. This effect was small when compared to the baseline. Consistently, aphid performance on excised leaves was influenced by leaf age, while no difference in performance was found between GM and non-GM plants. The metabolomic baseline approach is concluded to be a useful tool in ecological safety assessment.
